I think Tokyo is more fun with people who know a little bit about it. Finding fun places to eat at, things to do, etc. I think you could cover for the lack of knowledge by bringing along someone who is also interested in wandering around.
Trains look tricky, but necessary. And cheap.
Places I'd recommend:
Akihabara - geek shopping (anime, etc)...lots of walking.
Ueno Park
Shibuya - at night it's really busy, and lots of interesting stuff
Shinjuku - (I hope to learn more about Kabuki-cho with this next trip)
Imperial Gardens - for history's sake, if nothing else. (Sake, as in reason, as opposed to rice wine)
Sosenji Temple in Asakusa
