Ok, now that I have seen all of the Star Wars prequels, here is what I would do to make them better (though Episode III is flawless, so it needs no changes):
Any thing in a series needs an on going antagonist to help tie things together (the Agents in the Matrix, Sauron in the Lord of the Rings, Vader in the original Star Wars films, Shredder in the ol' Ninja Turtles cartoon), and this is some thing the 3 movies didn't have. Not only this, but they ignored two characters that were perfect for this role: Darth Maul and General Grievous.
In case you didn't know, Grievous is a cyborg, not a robot. He lost most of his body due to hunting and killing Jedi for sport. So, I suggest that Grievous should have made a cameo in the Phantom Menace as a full or at least near human. He was the general of the droid army, so he would have fit perfectly in the battle at Naboo. Then, since there is a 10 year gap between Episode I and Episode II, Grievous could have returned, still at the head of the droid army, only now he is more of a cyborg. Again, he doesn't need to be a major character. He just needs to be in there some where, kind of like the Viceroy. Then, when we see him in Episode III, he's a full cyborg, and we finally get to see him in a more major role.
Now for Darth Maul. Every one loved Darth Maul, and they killed him off so fucking soon. So, I say he should have come back in Episode II. How fucking cool would that have been if Darth Maul just dropped in out of the blue for a little revenge some where during Attack of the Clones? And how fucking cool would it be to have both Maul and Grievous in the same movie?!?! Sure, Maul was chopped in half, but so what? Not only do lightsabers cauterize when they cut so he wouldn't have bled to death (also, they cut him in half in the mid-section. His lungs, heart and brain were left undamaged) but they've saved people from worse in these movies before. Anikan almost dies, but the Emperor saved him. Luke almost died, but they saved him. Hell, look at Grievous!!! So yeah, I don't think it would have been too crazy to have Darth Maul return to kick a little more ass in Attack of the Clones.
I think these two things would have helped the Trilogy a whole lot. That, and not having Jar Jar, though making him to blame for every thing bad that ever happened in Star Wars in Episode II was pretty sweet. Hehe. Oh, and they should have cast some one other than Natalie Portman for Amidala in the Phantom Menace. Now, I love Natalie as much as the next guy, but the fact that she didn't fucking age at all in the ten years between Episode I and II drives me nuts!!!. So yeah, they should have got some one else, like that girl from the Lemony Snicket movie of some shit. I dunno. Just any one else so that we could still have the awesome and hot Natalie Portman in the other two movies and not have her you know...not age.

Okay, I'm thinking it was explained in a book somewhere about the Naboo aging. I'm guessing maybe Naboo-ins aren't human, but just very humanoid, enough so that they can reproduce with humans (apparently, as Anakin showed us)?? I don't know, that's just what I was told.
