Actually it to some degree does explain why it is there....just not what it's original intent was.

Rewatch the whole part where they are talking about they all were connected somehow in some process that could have build such a giant project.

Or you can rent the sequel, hypercube, which isn't really good, but it explains more about the first one so you find out that the cube is in fact a government project.
