Let's see... my favorite graphic novels are Maus , Persepolis, and the Sandman series. They're all kinda "mainstream" but it's because they're so good that non-comic book nerds read them.

Maus and Persepolis are about war, but the Sandman series is a very well written fantasy. All of them have different art styles.

They made the recorded attacks section of Zombie Survival Guide into a graphic novel. I checked it out the other day. It was pretty cool.

Watchmen and Y: The Last Man are both really good.

I really enjoy everything by Brian K Vaughan. I suggest picking up Y: the Last Man and Ex Machina. I also greatly enjoyed We 3 and I Kill Giants, so I recommend those as well.

I'd suggest Osama Tezuka. Walt Disney stole this dudes character design, and made them into animals. But he is amazing.
I suggest 'Metropolis' and the 8 part series of his 'Buddha'.

I got the first 5 or 6 volumes of his original Astro Boy work, and I love it.

Read Watchmen and Sandman. If you like Sandman more, go for the more middle-brow, semi-artsy titles like the other stuff in the Vertigo series. If you prefer the Watchmen, go for the well known traditional titles.

Read many webcomics? They're good and free, and a great place to start.

And yeah, fuck, you're in San Diego, go to Comic Con! That's like comic mecca.

This is your last chance to read Scott Pilgrim and be able to say, "I was into Scott Pilgrim before the movie came out."

Lone Wolf and Cub! The best graphic novel ever!!!! it has everything: ultra violence, history, old fashioned values and sex.

another vote for Y: the last man.
'girls' by the luna brothers was pretty good. a mysterious woman shows up, a town becomes encapsulated in a bubble and people start getting beaten to death by naked women.
always loved 'the age of apocalypse.' i'm sure you can pick up collections of that and you don't need to know the backstory of every marvel x-men character to really know what is happening.
and i've started reading 'the walking dead' (now being produced for amc) and 'fables.' both great so far.
